I can tell you few things about that, none helpful though...
Not a single developer or beta tester have done that, cause we find it stupid for several reasons, main being that micro SD card is much slower then internal NAND memory, except if you buy some extremely fast and extremely expensive one.
Other reason is that it obviously messes up access to both internal and external memory from TWRP (and PC).
Best advice for you two, in XDA-developers spirit, is to find a solution by yourself and share with others, or if there is none, share process of reverting what you did with least possible data loss.

Yeah one thing I don't get really. Why would you want to decrease the entire ROM's performance by using a slow sdcard as internal memory? Only reason I can see is ignorance. People don't know.
Just to put things in perspective: I recently updated my sdcard to an expensive one known to deliver good speeds. That sdcard produces these speeds: from NAND to card approx 25 - 35 MB/s on large files, slower for small files. The reverse way it's 85Mbit/s from card to NAND.
Now that doesn't sound too bad, right?
But only until you realise it's most likely just 85Mbit because the card can't read faster. The internal read speed of the NAND, when the system accesses files on internal for instance, or launches an app, is much much higher than 85Mbit. It's basically like an SSD versus Sdcard. My benchmark says my NAND reads with 235Mbit/s and writes with 86Mbit/s, whereas I believe that write speed is mostly due to the benchmark app. I guess it's still higher.
Putting apps and their data on an sdcard is simply sacrificing one of the nicest things about the M9: incredibly fast NAND.
Another trivial fact: the NAND of the M9 is almost twice as fast as the one from the M8...
