After you set SMCfancontrol's fan speed, the fan speed will not change unless you do a complete shut down. Even you just do a restart, SMCfancontrol has temporarily implements the fan speed into the hardware.
I guess the reason why your current default fan speed is 3000 is because you set SMCfancontrol to 3000 before you reinstall Mac OSX. During and after the installation you didn't do a complete shut down. The fan is still spinning at 3000 RPM, and the first thing you do after the reinstallation is installing SMCfancontrol. SMCfancontrol will register the fan speed that the system currently running as the default speed from initial launch.
Try this, shut down your MBP completely and then starts it up. Right now the speed is 2000 RPM, right after the SMCfancontrol launches the noise of fan will start kicks in to 3000. Then you do a "restart", you'll notice that the noise of fan is the same throughout the restart process.
Solution: Try to uninstall SMCfancontrol, and then do a complete shut down. Start the system, and reinstall SMCfancontrol. The default speed should be 2000 now.
